Actually I just found out mutt can do it. I just tag all messages and copy them to the mbox file of my choosing. It actually works quite nicely. And I don't lose any messages either, it's already been tested. Basically it's just like backing up, since everything is added to the mbox but stays where it is in the maildir as well.
